Whether to "rotate" disinfectants, which agents to use, how long they must stay wet and how efficacy is proven are common questions in GMP inspections. This guide sets out the practical answers.

Fenggu VHP engineering team3 min readUpdated October 2026

Key points

A typical programme pairs a routine disinfectant with a sporicidal agent applied at a defined frequency, plus 70% alcohol for quick surface treatment.

"Rotation" today usually means adding a sporicide to cover spores — not alternating disinfectants to prevent resistance.

EU GMP Annex 1 expects more than one type of disinfecting agent, including periodic use of a sporicide, and sterile disinfectants in Grade A and B.

Efficacy depends on contact time, concentration and clean surfaces; it is proven on your own surface materials with your own environmental isolates.

Sporicides leave residues and can damage surfaces, so residue removal is part of the programme.

What a disinfection programme contains

Component

Role

Typical agents

Cleaning

Removes soil and residues so disinfectants can work

Neutral detergents, water for injection or purified water rinse

Routine disinfectant

Kills vegetative bacteria and fungi on a daily or per-shift basis

Quaternary ammonium compounds, phenolics, amphoterics

Sporicidal agent

Kills bacterial spores, which routine disinfectants do not reliably kill

Hydrogen peroxide, peracetic acid mixtures, sodium hypochlorite, chlorine dioxide

Alcohol

Fast surface and glove disinfection, evaporates without residue

70% isopropyl alcohol or ethanol

Room-scale decontamination with vaporized hydrogen peroxide is a separate step: a reproducible way to apply a sporicidal treatment to every exposed surface after shutdowns, construction or contamination events. It complements manual cleaning and disinfection — see cleaning before VHP decontamination.

What “rotation” really means

Older programmes alternated two disinfectants every week or month on the theory that microorganisms become resistant to one agent. Unlike antibiotic resistance, true resistance to a correctly used disinfectant is not well supported for cleanroom use. The real gap is that most routine disinfectants do not kill spores. Current practice is therefore a routine disinfectant plus a sporicide, applied at a frequency justified by environmental monitoring.

EU GMP Annex 1 expects the disinfection programme to use more than one type of disinfecting agent and to include periodic use of a sporicidal agent. How often the sporicide is used — weekly, monthly or after events — should follow from your environmental monitoring data and risk assessment.

Choosing agents

Spectrum: confirm activity against bacteria, fungi and spores relevant to your environment.

Contact time: the surface must stay wet for the claimed time. Fast-evaporating products may not achieve it on vertical surfaces.

Material compatibility: stainless steel, polymer flooring, glass, gloves and seals. Hypochlorite and peracetic acid can corrode or stain with repeated use.

Residues: some agents leave films that build up and can protect microorganisms or become particles.

Operator safety: vapour, odour and skin contact, especially for sporicides.

Sterility: Annex 1 expects disinfectants and detergents used in Grade A and B areas to be sterile before use.

Proving efficacy

Supplier data is a starting point, not proof for your site. Efficacy is normally confirmed in two stages:

Standard tests show the product works under defined conditions: suspension tests such as EN 1276 (bacteria), EN 1650 (fungi) and EN 17126 (spores), and surface tests such as EN 13697.

Site-specific tests on coupons of your own surfaces, challenged with your own environmental isolates, at the concentration and contact time in your procedure. USP <1072> describes this approach.

A common acceptance level is a 3-log reduction for vegetative bacteria and a 2-log reduction for spores on surfaces, but the criteria should be defined and justified in your protocol.

Application and frequency

Clean from cleaner to less clean areas and from top to bottom.

Use defined, low-shedding wipes and mops, with separate equipment per grade.

Record what was cleaned, with which agent, by whom and when.

Remove sporicide residues periodically with a rinse or alcohol wipe, as the procedure specifies.

Prepare diluted solutions with a defined shelf life; label them and discard on expiry.

Reviewing the programme

Environmental monitoring trends tell you whether the programme works. Spore-forming organisms recovered more often, organisms surviving after disinfection, or excursions after maintenance all call for a review of agents, frequency and technique. The results and decisions belong in the contamination control strategy — see how to write a contamination control strategy.

Manual disinfection and VHP decontamination are complementary: wiping removes soil, VHP applies a reproducible sporicidal step to every exposed surface.

References

EU GMP Annex 1 (2022), Manufacture of Sterile Medicinal Products

USP <1072> Disinfectants and Antiseptics

EN 13697, Quantitative non-porous surface test for bactericidal and/or fungicidal activity

EN 17126, Quantitative suspension test for sporicidal activity

PDA Technical Report No. 70, Fundamentals of Cleaning and Disinfection Programs for Aseptic Manufacturing Facilities

 Equipment
Fenggu equipment for this

FG-VHP-M500
Mobile VHP room sterilizer

Wheeled unit for spaces up to 300 m³, with scheduled and remote start.
View specifications →FG-VHP-C1000 / C2000
HVAC-integrated VHP system

Distributes vapour through the existing AHU to treat a whole suite.
